Fisheries Guardians on a routine patrol at Naden Harbour found the flag hanging upside down with pieces of it cut out.
The flag was found where the matriarchs, known as the daughters of the river, were occupying their land earlier this summer.
The matriarchs re-occupied two village sites over concerns about two fishing lodges that had reopened despite the pandemic.
The Council of the Haida Nation says a report about the flag has been filed with the authorities.
